In this issue of Cell, Dai et al. construct comprehensive bacterial and viral genome collections from crop roots. They identify conserved bacterial functions that are enriched in root microbiomes across different soils and host species, as well as bacteria-virus interactions in crop root ecosystems. The cover image depicts the crop root microbiome as the “dark matter” of the universe, symbolizing the scientific endeavor to decode the hidden aspects of root ecosystems.
